Well it all depends. In an actual fair fight with no weapons in the EVA's I'd say Asuka would win. But let's not forget that Ikari trusts Rei more and would give her some unfair advantages that would make her win (advantages such as.... the lance of longinous). But Rei is a way cooler character than Asuka because Asuka is just plain annoying. But that's just me.

Rei, for two reasons:
1) She's willing to sacrifice herself to accomplish her goals.

2) She's theoretically invincible since there's plenty of replacements.
