I have to say that by far the best game in and of itself is...
All of them! Why pick one when you can pick twenty?! Oh well here's what I've been working on, in order from least to best.
Final Fantasy III (SNES)
Chrono Trigger (SNES)
Resident Evil IV (GC) "Though I was rather dissapointed to see Ada come back. And also that Claire or Chris or Jill or even Rebecca weren't in this."
Skies of Arcadia (GC)
Tales of Symphonia (GC)
Although Halo and Halo 2 were by far the best games that I've played in a long time, I have to go with the classics and say that Mario and The Legend's of Zelda (save for wind waker *yuck*) are the best games of all.
